I've taken a windjammer fairing off my old 80 honda CB900. And need to put lights back on. Whoever originally put the fairing on butchered the harness and I need to know the wire colors for turnsignals and headlights for both the front and back. Logic doesn't seem to work as i can get the left side operational but not the Right. And the headlight is a total mess.

I know its not much help to you now but digital camera pictures before you dissasemble are the saviour of my whole bike!.
cant help you on the colours though, on my bike they are more than completely random

the easiest way to figure it out is to take the switch apart and work it out from there... at the switch itself you'll only have 3 wires, left right and the wire to the flasher relay, orange and a manky blue colour springs to mind for left and right
sometimes the wire may have just a coloured rubber ring near the connector
each side wire splits into three, front, idiot lights and rear, some times this is done via a 4 way bridge connector but i'm sure the 900's are a crimped joint in the main loom
